First of all, I thank PRODIGY’s team for making it free available to the scientific community.
As you already know, both the PRODIGY-LIGAND web server as well as the github repositoy are out of work since several days. Please, could you give us any info about when it will be brough back to life?
Which URL are you using?
The following one is working fine:

There seems to be some issues with the old DNS entries (looking into it)

BTW, what about the PRODIGY github repository? Neither http://github.com/haddocking/prodigy nor http://github.com/haddocking/prodigy@python3_package work. They show connection time.out error.

I would suggest to always try https
