I’m trying to dock 9-mer peptides into the MHC binding pocket. Solutions provided by Haddock lack of the OH in the carboxyl group at c-term (For example the run ID 111280) . Please could you give to me some advices about this ?

By default the termini are uncharged.
You can however select to have charged termini (will require higher access level - request it online in your registration page if needed).
