During submission for protein with peptide docking error massage came Unable to generate topology for ligand NH2. PRODRG did not create the required output:
PRODRG> WARNING: deleted hydrogen HN1 from your input.
PRODRG> WARNING: deleted hydrogen HN2 from your input.
Without more information on your system (what kind of molecules are you docking) we can’t do much … Something is fishy with a ligand (HETATM) in your system because PRODRG complains, that’s all I can say for the moment
