I am going to dock ssDNA with RNA (those sequences are complemented each other) using HADDOCK webserver. I constructed each PDB file using RNAcomposer. I expect to have a result in double helix structure (ssDNA and RNA form helix) but the docking result was not like what I expected. Do you have any idea what should I do? Thank you
Docking won’t fold a double helix I am afraid…
