when I got the results of any complex, how I can know which one of clusters and structures is the best?

Well, I first suggest that you read a number of HADDOCK-related papers, which are describing the scoring scheme…

If using the web portal, the clusters are presented sorted according to the HADDOCK score, with the best one on top.
